Juanmi cut the gap before Luis Suarez made it 4-1. Willian Jose's header cut the deficit again before Suarez's second goal.
The result sent Barcelona into the last four for the seventh season in a row, alongside Atletico Madrid, Celta Vigo and Alaves. The semi-final draw will be made today.
Spain midfielder Suarez (23) joined City from Celta as a 17-year-old in 2011 and spent two seasons in Manchester. He didn't make a single senior appearance, but Barca bought him, then sold him to Villarreal before buying him back last summer.
