Fermanagh led 0-3 to 0-1 after ten minutes but three Mark Lynch points put Derry ahead 0-5 to 0-4 at the break.
Benny Heron stretched their lead further, jinking inside his marker and blasting the ball into the roof of the net for a Derry goal after 45 minutes, but they failed to score a second-half point until the 58th minute.
Sean Quigley was starved of possession for long spells but hit the all-important goal five minutes from time. He kept Barry Mulrone's shot in play before squeezing the ball home inside the near post.
