The site is where hundreds of fallen troops who helped liberate Belgium are buried.
Mr Obama said the visit reminded people never to take progress for granted.
He added that Belgium and the US stand together forever for freedom, dignity and the triumph of the human spirit.
To those buried at the site, Mr Obama said: "We can say we caught the torch. We kept the faith."
The president also said the war's lessons are still relevant, pointing to ongoing efforts to rid Syria of chemical weapons.
Also at the wreath-laying ceremony at Flanders Field America Cemetery in Waregem were Belgian prime minister Elio Di Rupo and King Philippe.
