Spanish international Pedro added a second three minutes later before BATE goalkeeper Alyaksandr Gutor spilled a cross to Messi, who headed home.
Messi took his new place in the record books with a strike from the edge of the area on 56 minutes before David Villa added the fifth in injury time.
