Good Counsel's superior attacking power proved decisive in a tight battle as two late points from John Walsh sealed their place in the semi-finals.
Dublin North, playing with the aid of the breeze, trailed 0-7 to 0-5 at the break, despite four frees from Sean Gray.
Cathal Bolger stretched the Wexford school's lead to three, but they squandered a succession of chances, finished up with 13 wides.
Corner-back Padraig Doyle gave them a four-point lead, but three points from the deadly accurate Gray closed the gap to a point.
Good Counsel responded with a brace from John Walsh. In a tense finish, Gray had a chance to level from a 21-metre free, but his effort was blocked.
